Walls not full height for their entire length

Hello.  I am using the 2016 version of Home Designer Architectural to design some bonus space we are planning above the garage.  The space has a gable roof with a dormer.  The short exterior walls are ~42" high but the top of the gable is ~13' high.  The 2D plan is fine, but in the 3D framing overview I can see that some of the roof is not framed around the dormer and some of the interior walls are not full height in weird sections.  The plan file is attached.  I'm hoping someone can help me understand what is going wrong.  Thanks!

Thank you very much for taking a look.  You are correct in that I took a shortcut by not modeling the garage.  I will take your suggestion and bump up the ceiling heights in each room.  I guess I don't fully understand how you are supposed to achieve cathedral ceilings in HD.  I had to set the default ceiling height for the floor to 42-1/8" in order to get the right height on the exterior walls.  I thought the way to handle the rooms was to keep the same ceiling height but just uncheck the box for "Ceiling over this room".  This achieves the cathedral ceilings, but it does not seem to give full height walls.  Anyway, I will do as you suggested.  Also, you can see in the screenshot posted that the roof around the dormer is not created.  Do you have any suggestions as to why that is the case?  Thanks again for your help.

Ok, so adjusting the ceiling heights of each room helps a lot, once I remembered to turn off auto roof regeneration :).  I still have the question as to why the roof is not framing properly with rafters around the dormer.  Do you have any thoughts on that?  Thanks again.
