Manual gable lines not lining up with other roof

Greetings,

 

I learned to use the manual roof tools to throw in elements that just didn't work with the automatic process. I can make it look ok on the elevations by adjusting it bit by bit, but the roof plan is a bit messy. How could I get these lines to align? Of course, I tried to make them line up, but that lead to the roof not lining up in the elevations.

 

As you can see, the pitches are 12/12 and 9/12. I don't know if that enters into the equation.
